Dear all,
at the moment I am looking to the reference GTX 980 ti graphic cards that comes with a non reference cooler(which is quite loud at full load).
As an example EVGA has ones with a stock NVDIA cooler: http://www.evga.com/Products/Product.aspx?pn=06G-P4-4990-KR
And with NVDIA PCB but not a stock cooler: http://www.evga.com/Products/Product.aspx?pn=06G-P4-4991-KR
From the documentation both of this cards are with a stock clocks. 

So question is, should I go for a video card that was manufactured fully by NVDIA, or it is also not that bad option to go for EVGA GPU that was manufactured on the NVDIA PCB, but no with that noisy fan?

You need a reference design card. That INCLUDES the reference cooler. The second card you linked to is not at all what you want. You need "that noisy fan."
